To prevent this, either start a new save in that slot before overwriting the new save file with your own save file or just copy the save file into that slot a second time after the first time the Steam cloud overwrites it. Note: If you copy a save in that folder into an empty save slot, Steam cloud backups will probably delete it the next time you open up your game because it thinks there shouldn't be a save in that slot.
